According to the Game Trailers developer walkthrough, Spirit Tracks is the sequel to Phantom Hourglass, and takes 100 years after PH. Link is also apparently an apprentice engineer in the game. Other than that, not much has been revealed.

Well, the 100 years thing makes sense at least. It'd take awhile to find a big chunk of land like that, and make all the train tracks and such.
